For your bags

If you are picking up your bags (they are not going through to your next destination) you can go on to your next flight and check your bags early.

Personally I would get a hotel room. Pack a change of clothes on your carry on bag, there are many hotels within 2 miles. Eat sleep shower and go back.

What you can see and do depends on the hours of your layover. If it is overnight, you probably should get a hotel room. There are plenty of hotels right outside of JFK (note that pickup is kind of a pain--you have to take the AirTrain out of the airport and then wait there for the hotel shuttle).
You can take the AirTrain to Jamaica and then catch the LIRR to Penn Station. The AirTrain also has connections to some subway lines.

If you are there during normal business hours, the list of things that you can do in Manhattan alone is huge. Without knowing what interests you, it is kind of hard to provide a list.

We want to visit one waterstones and have lunch at an Honest burgers. Is this possible? How can we do this in terms of public transportation? Is there another restaurant that is not super expensive that serves the impossible burger? (We want to try impossible/beyond burger)
