Look at what you want to do in NYC - most people like to stay on Manhattan but as? Said, it can be pricey. Hotel deals can be found, though. Long Island City in Queens is an affordable place to stay with easy access to the island.

JFK and EWR are the easiest to fly into for access to Manhattan and LGA is the worst - even more so with construction

As for spots to check out - unless we know what you are looking to do or your interests, that is too wide open a question to ask

You probably want to stay in Manhattan. The exact location really doesn't matter since the subway system there's so good and easy to use. We usually stay midtown or below.

We prefer to fly into JFK or EWR (Newark) because they both have easy transportation options into the city.

There are lots of things to do in NYC - hard to suggest without knowing what you're into. Some of the popular sites and activities:
9/11 Memorial and Museum
1 World Trade Center observation deck
Statue of Liberty and Ellis Island
South Street Seaport
Brooklyn Bridge
Times Square
Broadway show
Central Park - this has several sites worth seeing (Strawberry Fields, Lake, Zoo)
Metropolitan Museum of Art
Museum of Modern Art
American Museum of Natural History

I like wandering through the neighborhoods - Chinatown, Little Italy, Greenwich Village, etc. There are great local shops and restaurants in those areas, and some nice little parks for resting.

My favorite part to stay in is near the Central Park and Radio City Music Hall.
- it's also probably the most expensive area.

Newark is often the easiest airport to fly into. But it's really dependent on where you are flying form. If you have to hop scotch across the county to get the EWR but can go to LGA directly, then LGA is the best option.

If you are going to the West side of Manhattan, use Newark airport. La Guardia has limited flights. But is not as hectic as JFK.

Delta has better prices for LaGuardia, but if you're flying free as an employee, then you don't care. The most Delta flights, and therefore probably the most convenient one, are at JFK. You can also try Newark, NJ, which although in another state, is actually closer to some parts of NYC.

I try to always fly in/out of Newark, slightly less hectic, besides which I'm so close I can see it from my kitchen window when trees are bare. Public transportation to EWK involves taking PATH train to Newark, a dedicated bus from there. Driving to EWK you should live on Staten Island--owning a car in Manhattan is insane. If you normally fly in/out LAG, find a place in northern Queens. From JFK, not too many nice places to live that are convenient to the airport.
